After the latest OS update all of my Mac Mail flagged message folders vanished, where did they go?
Also, why if I was directed here specifically because I asked a question in Mac Mail Help. Why isn't there a topic for Mac Mail?

You can click the + button next to Favorites and choose Flagged (the + sign will only show when you place your cursor near that area):

Do you mean Smart Mailboxes? Updating should not change any of the existing mailboxes, smart or otherwise.
Luckily, it is trivial to recreate a Smart Mailbox with flagged messages
Hi,
These were the inbox folders when I flagged messages with a particular color. The folders appeared under my inbox folder as if they were folders in my Inbox.
I hadn't created any Smart Mailboxes, I'll see if doing so solves the issue.
