I have started to notice that my iPhone SE 2nd gen heats up when ever its updating
That's expected behavior.
Is the phone too hot for you to hold it? If not, there's nothing to worry about.

Anytime the battery is pushed a bit harder, which is exactly what would happen when updating, the battery becomes warmer. That as Lyssa suggests is expected and normal.
