I'm confused why Final Cut doesn't allow the use of alternative ligatures in title/text elements? Am I wrong and just missing something or can you only use base font elements, even if they include alternative ligatures and glyphs?

Much as I suspected, this is dependent on the exact title you use.
Titles in Paragraph format seem to support ligatures.
Now, granted, most titles are not in Paragraph format, but that can be changed, either by using a different title, or by making adjustments to (a copy of) the title in Motion.
For example, the third party free title "Manifesto" does support ligatures, and honors them as pasted from TextEdit - cf the two instances of the word "Efficient" below:

Hello, I'm using an open typeface called St. Monique for all my branding. The typeface includes connective ligatures which provides alternate versions of letters depending on how they're typed, what letter they're next to, etc.
For example, with St. Monique, having a capitalized L and A together should look like this:
But instead just looks like this:
I have tried every form of copy and paste and nothing works.
It defaults to the standard typeface, unfortunately. I tried copying and pasting from TextEdit, Pages, Word, Photoshop, and Illustrator, and every time Final Cut defaults to the standard typeface.
Can you give some specific examples so we can try?
Also, although I am not sure about this, it is possible that titles in paragraph mode may behave differently from titles in type mode. So, also it may be helpful if you tell us what title(s) you are using.
I would suggest creating the titles in a graphics application.
I would, as a last resort, but I'm using 3rd party title animations that don't work with images, only text.
What happens if you compose your text in, say, TextEdit, and then copy and paste into FCP?
