I have several manual on my iPad. Some are saved in Books, others in Files and a few in both.
Which place makes more sense? What is the advantage of each? If they are in both, am I taking up twice the space?
You can save them wherever you like. The place that makes the most sense is wherever it's more convenient for you; especially is you sync through iCloud. Yes, identical files in both places take up twice the space.

But functionally, is there any difference between reading a manual in Books vs Files? Advantage of one vs the other?
Not really a difference. Books will allow you to read like a book, turn pages, and add bookmarks. Files will just let you scroll from top to bottom. Only differences of which I'm aware.
To save a manual, should I save it to Books or to Files?
