I am having issues with opening up files from my desktop dropbox. Seems like it is also linked to icloud. Whatever is in my dropbox, I would like to have my chosen folders etc.. already downloaded on my mac.

Based on your description, please trying turning off the Desktop and Documents feature shown in this Apple resource, restart your Mac and test your issue with Dropbox again.
