Remapping keys on a Windows keyboard results in strange behavior that my colleagues do not seem to be able to replicate

Those two keys are macOS system defined keys and may not be easily switched (I have no clue if macOS will allow them to be fully remapped). If you don't like the position of those keys on the physical keyboard, then maybe you should get another keyboard which has those physical keys switched.
