I plan to purchase a new iPad at an Apple store and at the same time trade in my old one, but until I have the new one obviously I can't transfer my data from the old one. Does anyone know if Apple stores will facilitate the data transfer on site?

Most Apple Stores will accommodate you on this. Or, you can pick up the new iPad, go home and transfer the data yourself, then return to the store and finish the trade a day or so afterward. I've done this on more than one occasion.
