My favourites album has suddenly randomly populated with over 3000 photos, and I’ve no idea how this happened.
Is there an easy way to remove them and start again without having to do select each photos individually?

You could restore your iPhone from the last backup you made, before you the wrong favorites got marked. Do you have a recent backup with the correct favorites?
