If your email account is configured as IMAP or Exchange deleting from the phone should also delete the message from the server if you have an Internet connection when you delete the message. Go to Settings/Mail/Accounts and tap on the account to verify that it is set up as IMAP or Exchange. If it is set up as POP you will have to delete the account, then add it back as IMAP.
