To link the physical remote to the box, when that link has been lost, do as described here:

If your Apple TV Remote isn’t working - Apple Support

1. Use any Apple Remote to clear the current pairing by holding Menu and Left for six seconds. A broken chain-link icon  will appear on your TV screen.
2. Pair your current remote with the Apple TV by holding Menu and Right for six seconds. A chain-link icon  will appear on your TV screen.


Not that the software remote in Control Center on iPhone is not compatible with Apple TV (2nd generation) A1378.

But A1469 is a 3rd generation model, which would be compatible.
