That depends on how they went missing.
Have you made sure you are logged into the same iCloud account as before the update?
Have you tried a Spotlight search to see if they are still there something?
You could also try restoring them from Time Machine (or whatever backup system you are using). It is always a good idea to do a backup before updating the OS.
