On waking up, and occasionally on reboot or startup; OS freezes and peripherals don't work(magic mouse, Magic Keyboard, Logitech MX). Setup with second monitor through dock, and external SanDisk Hard-drive. It disconnect second monitor, and seems to restart better? Sometimes it takes several restart to be able to use laptop "normally". Also, I have been using this "setup" for months, this seems like a new issue.

unplug all third party peripherals in an effort to isolate the issue when testing, and as a test.

Takes a bit longer to get to the login screen, does a quick disk repair before it fully boots up, and certain system caches get cleared and rebuilt, including dynamic loader cache, font cache, etc., third party system modifications and system accelerations are disabled.
Login and test. Reboot as normal and test. Caches get rebuilt automatically.
a reboot will put it back to normal mode.
Compare your results—still an issue(?) the test if third party interference; most* extensions etc are not loaded in safe boot mode.

This will tell you if it a universal issue or isolated to your user/admin account.
