I use a payment platform (Square) to accept payments for my catering business, after going through my account it appears that the payments were never received. Can I recoup these funds?

Square is/was the credit card/Apple Pay processor. The funds do not go to Apple and they can’t receive funds. Square receives funds from your customers bank/credit card and subtract fees for processing the credit card.
Generally, the available funds are in your > Balance (what’s available to transfer to your verified account) may be transferred to your bank within about 20 minutes. If you have a Square business debit card, you can use the card to withdraw funds from an ATM or transfer to your bank. Transfers generally take 3 to 5 business days.
Accepting them how?
Do you gave a terminal compatible with Apple Pay?
Did you setup the payments with the card issuers and banks to process them?
Or are you referring to receiving payments via Messages?
Why did it take you so long to realize you were to getting payments?
For any payment made through Apple Pay, the transfer of fiund would be between you and the card issuers, Apple has nothing to do there.
If you were receiving payments via Messages, then Apple Pay has nothing to do with that. Its a direct money transfer, and it does not go to your bank account directly. It would be in your Apple Cash account if it was accepted, or would have been automatically declined if you did not actually accept it, or have no Apple Cash account to receive these payments.
I use Square and all transactions that go through Apple Pay are approved or declined by your customers bank and are deposited into your Square account.
The funds transfer directly from your customers bank (credit card) to Square.
