iCloud synchronization of things like Photos, Contacts, and iCloud Drive files inherently involves storage of user data on Apple's servers. Doesn't mean that Apple is going through that data to invade anyone's privacy.
For many categories of data, Apple says that they use end-to-end encryption and do not even store encryption keys for use on your behalf. ("Apple doesn't have the encryption keys for these categories, and we can't help you recover this data if you lose access to your account.")

In terms of records of whom called whom, the phone companies would have those records, whether Apple ever did any iCloud synchronization or not. The NSA is known to have collected bulk phone records directly from the phone companies – with major carriers voluntarily cooperating with the NSA to facilitate the collection of what I have seen described as "massive, illegal dragnet surveillance."
If someone is worried about the privacy of their call logs, THAT – what the NSA and phone companies are doing, or at least, have done in the past - is the thing to be worried about. Not synchronization of call logs for the same Apple ID.
