Now I seem to have two messages account. How do I fix that?
A large amount of contacs was deleted. I was finally able to recover them from iCloud but now I seem to have two imessage accounts.

What exactly makes you think you have 2 iMessage accounts?
Settings ➜ Messages ➜ Send & Receive ➜ Apple Id can only have one account signed in at a time.
Email accounts added to the contacts App for contacts do not make different messages account. Just provide an additional source of contacts.
You can go to Settings ➜ Contacts ➜ Accounts and check which email accounts you have set up there.
