Confused by your post. Do you use the card only for amazon and eBay or do you use it everywhere?

- Are you claiming Apple took the money from you or Apple gave the money to someone else?
Using Apple Pay to process a transaction never transmits your card numbers to the retailer. Apple Pay does not approve transactions, it only facilitate the transaction with approval done by your credit card. When filling a fraud claim with your VISA card, they are going to have to prove that you made the purchase and claiming you used the OTP password when the card was added is not sufficient. If the transaction was made with Apple Pay, you will also be able to find out the verification method used for the purchase, whether if was Face ID/Touch ID or passcode. You should be able to get more information about an ApplePay transaction by contacting them directly, but disputing the charge still has to be done by your credit card company.
