Not all my photos show up in Photos, that are all in the same library. There's a message at the bottom of the screen that says "25258 photos, 1308 videos (5296 Items on this Mac Only)". Where are the rest and how can I access them?

How many items should be in your Photos Library?
The message "5296 Items on this Mac Only" is a warning, that this 5296 items cannot be uploaded to iCloud Photos. Typically these are items that have not been copied into your Photos Library on import. If you are using iCloud Photos and want all your photos to sync with iCloud, you may want to consolidate these 5296 Items - select them and use the command "File > Consolidate" to copy them into the library. Once this is done, they can be uploaded into iCloud Photos and will no longer prevent your other photos from syncing with iCloud.

I would look at backing them up to a external SSD or HD and not put them on iCloud.
