False unread messages in Messages

Messages are synced with iCloud between my MacBook and iPhone. When an unread message is deleted (happens when using auto-fill on a webpage for a security code text message, Messages automatically deletes the unread message after the auto-fill), the Messages icon still shows an unread message notification. There are no unread messages, it's a false notification that cannot be cleared. Annoying, because it looks like I really do have an unread message. And it's APPLE that deleted the message when doing the auto-fill, so the system should KNOW that the unread message has been deleted. and should get fixed. In the meantime, how can I clear the "ghost" unread message notification? I've tried quitting Messages and restarting, but it's still reporting an unread message which doesn't exist.

Thanks for posting this. This worked for me, despite having sync between devices turned on. What I noticed was that the Messages badge icon on my Mac was indicating 65 unread messages. When I open the app and went to View > Unread Messages it showed no messages as unread (M2 Mac Mini running Sonoma 14.6.1). I sent myself a text message and a bunch of the old messages that I had deleted from other devices appeared on the Mac as having been read. I deleted these, then deleted the trash, and that cleared up the issue.

Okay, a workaround I've found is send myself a text message. That clears the lingering unread badge on Messenger. It's dorky and shouldn't need to be done, but oh well. Apple should fix their code. Since Apple is deleting the unread text message after auto-filling a webpage field, then they should know that unread message has been deleted and thus not be triggering a Messenger unread notification/badge.
