MJPEG

How do you play MJPEG files natively with Apple TV 2 ? I added MOV files encoded with Apple MJPEG A and B to iTunes but video won't play in Apple TV 2. bitrate is lower than 30 mbps.

Remember that AVI is a container type and not a compression format. Any QT supported AVI can be added to, managed by, and played in iTunes if you simply copy the data from the AVI file container to an MOV file container. This is not a transcode of the data but simply a re-wraping. Applications like QT 7 Pro or MPEG Streamclip can do this using the "Save As..." option. However, to be compatible with the TV2 device, the content data must still meet the stated compression limitations.

I experimented with using a MOV reference file pointing to an AVI movie. It played in iTunes. But the entry won't show up in ATV2.

Reference MOV files made using the QT 7 Pro "Save As..." option have never streamed to either the TV1 or TV2 devices by iTunes. The proper work flow is to create a "Standalone" MOV file from the AVI file using this option. This new file can either be drop-imported (physically imported) or Alt-drop-imported (imported by reference). In either case, the file will be managed and streamed by iTunes to TV devices as long as the compression format is TV playback compatible. The only way to make your "reference" MOV file visible to the TV device would be to use the Advanced menu option to re-compress the reference file physically in iTunes.
