Very bad idea to upgrade to iOS6 with a 3GS who suffered from the "reboot problem" on 4.x.x and 5.x.x.
Although a similar solution to iOS 5.x.x may work on iOS6, you would need a jailbroken iPhone to apply it, and it is not available yet, and may not be for weeks.
If you are stuck with this returning problem on iOS6 and cannot reverse to 5.1.1, you may change the battery ($70+) which should cure the problem, but you will need a replacement phone till you get it back from Apple...
So Apple offers 3GS to upgrade at iOS6 if that doesnt work well... It s the problem. I had the jailbreak on the 5.1.1 and i got the same problem.
We have to understand the iOS6 arent stable...
I've had two very long calls today on iOS6. No rebooting. I'm beginning to think that the problem will occur if I make the call. Both long calls today where incomming.
Well, incoming or outgoing hasn't mattered in the past, so no reason to assume it does now.
I would be interested to know if Apple has accidentally fixed the issue with iOS 6, although I'll probably stick to 4.3.3

Apple probably wont adress the issue concerning fix in iOS6, since that would be to admit that there ever was a problem.
It is my firm belief that a huge batch of 3GS batteries have logic/circuitry which are incompatible with iOS 4 onwards. It's too early to know if Apple may have cured this mammoth fault with iOS 6 but it was definitely present with all flavours of 4 and 5 (and only appeared when iOS 4 was first released).
Changing the battery or device had mixed results but then again that is/was to be expected given there was no guarantee that another affected battery was going to remain in the equation, but those who did seek and fit another battery to find the fault gone just proved the defect was not with the hand-set itself. Others, like me, had success with 'tinkering' and today I'm still working with iOS 4.2.1 with no problems, albeit feeling a bit old and out-of-date now 😉
Something useful to add given events this weekend... a work colleague had a 3GS which went bang following the iOS 6 update. Apple were flexible and let him trade-in the 3GS for an iPhone 4 for the 'cost' of a battery change which would have been GBP 55.00 out of warranty. Not a bad cost for anyone wishing to change their battery really.

Well, it happened again. I wrote to a Mac magazine to see if they would write an article about this ridiculous behavior on behalf of Apple. We´ll see if they will.
I tried in an other town and i didn t got this problem, i think depend only of the network.
It likely depends on the signal strength from the nearest relay antenna : the iPhone will increases it emission power when far from the relay, which in turn increases the (defective 3GS) battery power drain and the likeliness of a spontaneous reboot.
So it does not depend "only of the network", it depends on the local signal strength, which you cannot control unless you decide to use your iPhone ONLY when the signal strength is maximum...
@jonty does your fix work with the iphone4 and ios5 and 6?
I have noticed lately that the syndrome has lessened in frequency. I also have noticed that when the phone reboots the battery level is below half. It never happens with a good signal.
Conclusion. I think that a low battery level paired with a bad signal causes the phone to reboot. Why this happens is a mystery. But keeping the battery level high has helped me anyway.
As I explained above, Jonty's fix cannot work yet with iOS 6, since it needs a jaibroken iPhone, which is currently not possible with iOS 6.
And when/if a jailbreak is available, iOS 6 may be incompatible with the fix anyway.
I tried Jonty's fix on ios 5.1.1 and iphone 4 and the problem is still there. What should I do?

Although the title doesn't reflect it, this thread is really about the rebooting during calls, and only during calls, that quite a few 3GS's are affected with since upgrading to iOS 4 and above. If you have an iPhone 4 you may have a different issue.
It's great how Apple handles this though. Just ignore until the problem goes away.
