When printing from Safari to PDF prior to Lion, links survied and could be used from any PDF reader.
With 10.7 those links appear visually like before, but loose the link... This renders the PDF useless for archiving.
I tried this already:

What you experience is a function of your PDF reader. Modern PDF readers like Apple's Preview.app and Adobe Reader detect URLs within any text and display them as hot links, even if they aren't in the original document.
Finally some really good news. Mark Rowe picked this up and it got fixed in the current nighly build of Safari.

Safari 5.1.4 finally brings back the functionality to preserve links in PDFs saved from webpages. Thank you Apple!
One final note:
With the recent update to Mac OS 10.7.4 / Safari 5.1.7 WebKit got updated.
So now all apps which use WebKit to display HTML pages, like NetNewsWire,
Vienna etc., got fixed, too.
