I love Preview! I use it often for paperless contracts and editing pdfs. I use Preview more often than Acrobat X to edit pdfs!
I have not been able to find a way to remove shadows from rectangles.
If you know of a way please let me know.
If you are the programmer of Preview, please allow for shadows/no shadows.

I had this same problem too. If you go to the line weight section and unclick the very bottom option (a line weight with a shadow) the shadow around the box disappears. It too me a long time to find this but the screen shot makes it much simpler. You can see I was trying to put make a white box with no border or shadow to cover something on a PDF.

I can copy a rectangular selection, but the paste command is greyed out. This is in version 5.0.3 ... is there a newer one available anywhere?
It's probably a PDF. I'm editing an image, where my technique works.
I would recommend Skim - only just started using it but seems well featured, quick and not buggy. Non shadow text edits within a few minutes of download. Plus plenty more - and it's FREE.
I tried Skitch but it's latest version is oddly something of a downgrade and also insists on logging you in to Evernote before working with PDFs. Give it a Miss.
Oh - and Apple, fine if an app doesn't include a particular feature from the start but why the **** take a good feature away and p*** everybody off.
For Mountain Lion, the FULL BLOCK technique does work...BUT, you have to search for it in the "Characters" window.
Here is a revision of jpdemers' instructions...
1. Use Tools -> Annotate -> Text to create a text box.
2. Create a box by dragging your mouse across the screen.
3. Open up Characters (Option-Cmd-T).
4. In the search pane on the upper-right hand corner, type "FULL BLOCK"
5. Under "Unicode Name" you should see this: █
6. Drag as many as needed into your text box.
From there, I trust that you know how to change the color and the font size.
(A SHORTCUT: Create your text box and copy this square █ into it. Then play with the color & the font size.)
Also - you can still draw a "Speech Bubble" and cover the offending parts with that. Speech bubble has no shadow and can be colored white with white border. Its more difficult to cover some things with the bubble than with a rectangle would be, but it works.
There is a menu item to remove shadows. When you have selected the Rectangle or Oval there is a line thickness selector. Click on that and at the bottom is 'Shadow' which is selected by default. Uncheck and your shadow is gone.
I think Apple just added this to the menu. Good news!

none of these suggestions are working for me. "Annotate > Add Boxed Text" isn't even there (OS X 10.10)
you have to download the old or original Skitch, the unchanged one, from their website.
