It seems like a lot of us are having an issue with the THUNDERBOLT DISPLAY opening after it goes to sleep. I have the display connected to a new mac mini server and I can not get it to wake up after it goes to sleep unless I unplug the power or the thunderbolt cable and then plug it back in.

Yes, I now have the problem since upgrading to 10.12.2. How can we get this message to Apple it's so annoying!!!
I checked "Displays have separate Spaces" and haven't had a issue yet...

If it's the Thunderbolt cable, as many people here are suggesting, Apple should give us a new cable.
Are you using a laptop? Can you still run the original magnetic power cord (that is joined with the original Thunderbolt cord) to the laptop to power it?
