For whatever reason, when importing pictures from my Desktop, Aperture can't see any folders on the Desktop. I can see folders from other places within the Mactintosh HD.
What is likely the reason and what do I need to change to let Aperture see the folder structure of the Desktop?
Running the latest version of Aperture in Mountain Lion.
The Desktop, of course, isn't really a folder. My guess is the Desktop isn't functioning properly (at the OS level). Still waiting on the results of the "New user w. new library" test.
OP: these plug-ins -- are they just for Aperture? or do you have a lot of utilities piled on your OS?
Problem persists even after doing the steps you recommend. All of functions of Aperture working as expected.

To see desktop and import to Aperture hit Command - D.
I know this is an old post but I had the same issue with Aperture 3.5.1 recently.
In my case at least, I had a corrupt AVCHD movie file on Desktop causing that Aperture cannot see Desktop files/subfolders except some other AVCHD movie files. Another symptom was that it kept showing "Loading asset" when selecting Desktop for importing.
The issue went away after removing the file from Desktop.
