I experienced continued issues of not being able to connect my ipad3 4g to apple tv3 with remote.app when trying to wake the apple tv up from sleep mode. I did a few rounds of testing and have found the only way that the ipad3 4g will connect to the apple tv3 is by doing the following steps in sequence:
1: Open remote.app on ipad and try to connect to Apple TV. Let the circle spin trying to connect.
2: Restart using another remote that does work with Apple TV, in my case iPhone 5.
3: During some point in the Apple TV boot sequence the Ipad remote.app will connect
4: in the remote.app click the four arrow symbol for gesture control
5: at this point I am controlling Apple TV with the ipad
After connecting the ipad to Apple TV and then switching to an ITunes Shared Library I then can not switch back to connect to Apple TV as it will sit at trying to connect. It appears that my ipad3 4g will only connect to Apple TV 3 at some point in the Apple TV boot cycle as described above.

Updated apple tv3 to 5.2
Updated ipad 3 to 6.2
Updated iPhone 5 to 6.2
After updates iphone 5 was able to control Apple TV 3 with remote.app
After updates ipad3 4g was not able to connect to Apple TV 3 with remote.app but could connect to computer with iTunes Sharing.
Yes I have resolved the issue of my ipad3 4g that was not connecting to the Apple TV 3 with the Remote.app by first restarting Ipad3 4g, deleting Remote.app on ipad reinstalling, then used iPhone 5 to restart Apple TV.
