As of today this issue is unresolved. Exact same issue. My wife keeps a huge stack of PDF magazines on her new 128GB Airpad. She has 100GB free but certian PDFs start to open then crash the app. Not a happy camper. Hey Apple! Fix this!
Same thing happening to all my magazines in iBooks, 128 gb air too! I put all my magazines on my kobo app.
iBooks crashes on iPad every time I try to open my newly purchased book. It shows table of contents, but selecting a page crashes it. Wasted time, money, and lots of frustration. Disappointing.
My bad, just updated iBooks, now it works!
I got the Download lite app, it's free. Use it to download the magazines again, and then put them in the Adobe reader app. They stopped crashing my iPad. I got rid of all do them in iBooks too, it seems to help.

I've finally sorted it out.
I've been having all the pdf crash scenarios for some time now and have tried numerous workarounds with little success.
In my education field i need to be able to upload pdfs to a local intranet server for download by hundreds of students. Those students that have updated to ios7 are experiencing constant crash issues and unable to get the pdf to open in any of a wide range of pdf reader apps.
I've been experimenting with Adobe Acrobat Professional on my mba. I've been searching for an export tool that will allow the pdfs to open.
I've discovered that ios7 is a bit fussy about the quality of pdf it will open. You need to save the pdf into a "Press-Ready" pdf format.
In Acrobat Pro I just scroll to the "Save As" and select "Press-Ready". The file size will actually increases slightly but it will now be fully optimised for the latest industry standard (PDF/X).
I've resaved my many pdfs and reloaded them onto the intranet where students can successfully open and save into a range of pdf apps.

I too was experiencing frequent crashes in iBooks. Earlier today I updated my iPad Air to 7.1 (11D167) and immediately all PDF opened in iBooks without issue, including all that previously would not.
Hope this helps others - looks like iOS 7.1 fixes it.
