Why is my email marked as read, when I haven't opened it? All email should be in bold until they have been opened but mine switch to non-bold text by themselves. Also when opened sometimes they are not in HTML when they should be and links to websites do not work. If I log in to my email online they display fine and the links work.

For me, this was happening on a non-@me email address. Make sure ALL your devices have the account as IMAP, I left one as pop an old iPad I hardly ever use and that was causing this error. I deleted the account on the iPad and it solved my issue (you could just reset the account as IMAP).
I have eventually found a fix for this, turn off mail in iCloud, I am sure most people do not want to back up their mail to iCloud as the mail host will do that, solved the issue for me.
Have you checked off Mail -> Preferences -> Viewing "Mark all messages as read when opening a conversation"?

I had the same problem. Was able to fix by deleting my mail account (imap) and reinstalling as a "pop" account.
The only way that I found to workaround this issue was create a rule that mark messages as unread when it comes.
Not elegant at all but works.
