I have a window that keeps popping up that is asking for my password for one of my emails? I have unchecked this email in the "Mail, Contacts & Calendars" and it still keeps popping up. I want to make it stop.

If you no longer use those Yahoo accounts, I suggest you remove all vestiges of them from your system, including the outgoing mail accounts (not just the incoming accounts.)
I removed it. I had done this before but maybe it will work this time. Let's hope.
Can we run something to see what it may be? I've left the pop up open this time.

So I had posted it but then it apparently didn't post. So I'm reposting.
I never use the "Mail" and only have my business email actively linked to it because I use the mail feature on my ipad and iphone.
Anyhow, so I had deleted all of the yahoo accounts and found out today that even though I had done that it was still showing them and having the checked for the chat option. So I have deleted them again.

So I blocked out my work email.
It still appears and is now the first thing to open when I start my computer but all the startup programs are not registered with that account, not even a yahoo account.
If it is a yahoo sync than how do I remove it?
Can it possibly be a malware? If maybe, how do I remove it?
After I restarted my computer it leave my settings of no yahoo email addresses in the "Mail, Contacts & Calendars" under preferences. But I still had the pop up.
It's not malware. The third screenshot you posted above shows a Yahoo outgoing mail account. Double-click it. Another window will open, showing a list of all the outgoing mail accounts. The unwanted one will be selected. Click the minus-sign button to delete it, then clickOK.
If there's more than one unwanted account, repeat.
Okay, I deleted the yahoo related accounts that popped up in the other window that popped up when I double-clicked. Hoping this works 🙂

Okay, it still popped up.
I still have not seen proof that you've removed all the Yahoo mail accounts, but I'm not going to ask again. If you haven't done it, the problem will never be solved.
Triple-click anywhere in the line below on this page to select it:

Copy the selected text to the Clipboard by pressing the key combination command-C.
Launch the Terminal application in any of the following ways:
☞ Enter the first few letters of its name into a Spotlight search. Select it in the results (it should be at the top.)
☞ In the Finder, select Go ▹ Utilities from the menu bar, or press the key combination shift-command-U. The application is in the folder that opens.
☞ Open LaunchPad. Click Utilities, then Terminal in the icon grid.
Paste into the Terminal window by pressing the key combination command-V. I've tested these instructions only with the Safari web browser. If you use another browser, you may have to press the return key after pasting.
The command will take a noticeable amount of time to run. Wait for a new line ending in a dollar sign (“$”) to appear.
A TextEdit window will open with the output of the command. If the command produced no output, the window will be empty. Post the contents of the TextEdit window (not the Terminal window), if any — the text, please, not a screenshot. The title of the window doesn't matter, and you don't need to post that.
If any personal information appears in the output, anonymize before posting, but don’t remove the context.
