The photos would need to deleted from iPhoto if I didn't want it just taking up extra space on the hard drive. You are right about the iPod Photo Cache folder. I just realized that if I keep my iPad syncing photos with Aperture through iTunes, a new iPod Photo Cache folder for the new iPhoto library shouldn't get created.
If I'm just syncing from Aperture to iPad/iPhone/iPod touch, I don't see a need to export separate smaller copies; when you send an e-mail, you should be given options on what size photo you want to send. Besides, you can change what size photos automatically get synced I believe (Aperture -> Preferences -> Previews).
As I've said before though, I'm not sure why this functionality hasn't been implemented in the syncing solutions that already exist. doubleTwist and Missing Sync can both sync an Android device with iPhoto. iPhoto and Aperture have been able to share libraries for about 18 months now, I think. So if iPhoto and Aperture can use the same library, and there are programs that can sync with iPhoto, why can't those programs sync with Aperture?
