I connect to Server via SMB Mount. When ever I lose connection with the SMB mounted Server which I have shortcut / Aliasis on my sidebar disappears.. I have to create new shortcut every time..
There is a bigger issue of OSX /Mac connected to Active Directory Server.. it "times-out" and kicks me out through out the day... No one IT Microsoft Mac Support had a solid solution to this.. I been dealing with this issue for years.... I don't think I am alone... But Microsoft is pointing as OSX issue... Apple is blaming on Microsoft...

This issue is back after upgrading to 10.11.6 on one of my macs.
I have this solved on my other computers by using aliases instead of actual folders...BUT for some reason aliases can't be added to the sidebar anymore. What happened?
Doesn't work for me -- I don't see the word Favorites anywhere.
This was my issue as well. Thank you for pointing that out.
In the finder click the view menu and chose "show sidebar" then you should have the word favorites. You may need to expand the view if the list isn't showing but the sidebar is.
I also found that to add alias' to a sidebar that doesn't seem receptive you need to make sure the link is active first, then you can drag the alias over to the sidebar.

Thank you for the Default Folder X suggestion, it's just what I needed. I was getting extremely frustrated with my favorite folders in the sidebar disappearing.
Is there any chance you can let me see the script, I've tried my own without success.

I had the same problem. The 'fix' was amazingly simple!
There is an invisible Hide/Show next to your Favorites (top-left corner). See my screen shot.
When I say it's invisible, it will appear if you allow your mouse or trackpad cursor to hover over that region.
Click 'Show' and your folders will all appear!

Despite of your good experience, for us this is not the solution.
There where favorites and so on already were shown, network disks still disappear (after a while) ...

I had this issue repeatedly for a long time - it was reportedly an OS bug. Since I upgraded to Sierra it seems to be fixed - at least so far...
Go to Finder in the upper left corner of the screen. Then go to preferences. You'll see general, tabs sidebar and advanced. click on sidebar and checkmark all the files you want on your sidebar.
My problem is similar, however it's only when Finder opens from another application, such as AI or uploading a photo from FB. When the finder window opens, there is only "Media files" available
