I'm finding in Yosemite Mail that the "Organize By Conversation" view is useless because it is grouping together unrelated emails. I can have two separate threads of email discussion - featuring unconnected contributors - but Mail elects to combine them into a single conversation thread.
How can I stop it doing this?
Has anyone continued having this problem despite switching Mail software?
My mail is grouped 100% correctly online on Google Mail.
However on all email apps it was mixing up my mail.
I started on Spark then moved to another 3rd party Mail app, then tried Apple's own, and this issue was still there.
It led me to look at what is the constant between all the software. I nailed it down to the system clock.
My system is grouping messages incorrectly because I run my system clock +12mins fast (sounds silly but its beneficial to me to feel like Im constantly late...). So the system time doesnt match the 'real' international time, and it creates a weird vortex of mixing up groupings and email trails in incoming and sent messages on all of the applications.
Reverting my system clock to the 'set time and date automatically' setting resolved the issue across all software.
Hope that helps someone out. Was driving me crazy.

I logged into Apple Bug Reporter (you need a registered developer account), but I think you can only search for the bugs that you submit. Lame.
No these bug IDs are for reference only if you need to contact Apple. They do not publish informations about bugs.
The good news is that they are aware of it, they didn't ask for more info, which might mean they know what is going on, and we can expect a resolution with the next OSX release... That's the best case scenario :-)
10.2.2 has just been release.
I'm reconstructing the mailbox, but so far I can't find my 300+ email thread, which would be a good sign.
Can you guys test it ?

It seem that now, un-checking "Display associated messages" fixes this issue, it was not the case before.
It means that you can not continue using it to display your own sent messages, but at least the threads are clean again.
HHow are you reconstructing the mailbox? Using the Rebuild command from the menu had had no effect on mine.

Are you running 10.2.2, and un-checked "Includes associated messages" in preferences ?
At the beginning the process to un-check "Includes associated messages" in preferences didn't work for me.
After trying everything in this post, I follow once again the instruction of un-check "Includes associated messages" and IT fu@X!(&ing WORK!
I don't get the developer's logic but I'm happy with the result.
Organize by conversation is flawed. It puts conversations together from different clients. This is a no go!
This is just one issue of a big list of issues that are pushing me more and more away from apple. Last Sunday i edited almost
50 pictures on my new iphone6 just to find out that you lose all the changes when syncing to the macbook... THX!

I understand the frustration, I have the same situation, in November 2014 I opened a support case and after three days, Apple's answer was to be patient, in an update will be solved.
We carry several updates and nothing, someone suggests another email client?
