I'm finding in Yosemite Mail that the "Organize By Conversation" view is useless because it is grouping together unrelated emails. I can have two separate threads of email discussion - featuring unconnected contributors - but Mail elects to combine them into a single conversation thread.
How can I stop it doing this?
Has anyone continued having this problem despite switching Mail software?
My mail is grouped 100% correctly online on Google Mail.
However on all email apps it was mixing up my mail.
I started on Spark then moved to another 3rd party Mail app, then tried Apple's own, and this issue was still there.
It led me to look at what is the constant between all the software. I nailed it down to the system clock.
My system is grouping messages incorrectly because I run my system clock +12mins fast (sounds silly but its beneficial to me to feel like Im constantly late...). So the system time doesnt match the 'real' international time, and it creates a weird vortex of mixing up groupings and email trails in incoming and sent messages on all of the applications.
Reverting my system clock to the 'set time and date automatically' setting resolved the issue across all software.
Hope that helps someone out. Was driving me crazy.
Same problem here. I've rebuilt the mailbox but that did not make a difference.

As a workaround, I'm using Spotlight to search my email instead of relying on Mail's Organization by conversation. Here's an excellent article about how to use spotlight to search mail, which is a lot more versatile that using Mail's rather lame search options.
I guess, the next thing to try is a different email client.
One other thing. I saw a reference in another thread about using the Classic Layout. When you enable Classic Layout in the Preferences/View, the conversations are organized and displayed properly. The only drawback is that now the display is split in two frames horizontally instead of vertically with the top frame displaying the message headers, while the message viewer is shown on the bottom frame. That's a small price, given that now the conversations are grouped properly.
Try this, it may fix your problems, at least it has in my case.
I just joined the public beta for OS 10.10.2 and it appears that Apple has corrected this issue in Mail Version 8.2 (2064). So far so good...
Just installed 10.10.2 as well, so far, I didn't see any change, I still have the same +240 email thread with unrelated discussions.

Do you have to rebuild the mailboxes or does it re-organize the conversations on its own?
Rebuilding the mailbox didn't help.

Sorry, I thought you said that under the new beta it was now working, at least so far. My question was about the new beta. Did you have to rebuild the mailboxes or did the Mail app re-organize the conversations on its own after you upgraded?

I believe I have found a workable way around this problem.
Select the email that has grouped various Subjects/Conversations etc into one thread, click View in the toolbar at the top, and select 'Hide related messages'. It removes all the incorrectly grouped emails for that conversation that have different recipients/subjects. I have checked to see if this has a knock on effect of hiding the emails elsewhere/their individual folders, and it doesn't. They are still present - hiding them from one conversation does not hide or delete them elsewhere.
Still irritating you have to do this each time Mac Mail groups a message, and this is still a bug which needs fixing.
Let me know if this works for you too.

I haven't been able to get this trick to work. I have "hide related messages" off by default. Selecting an incorrectly grouped set of emails and toggling this on and off doesn't seem to help.
Is that what you're doing?

Same thing here, it's actually similar to un-checking the box globally in Preferences.
It does not have any effect on the issue we're facing here
I got little feedback from Apple, they requested a set of sample messages stuck together, and determined the bug was already registered as ID 18454172.
18454172 is still open from what I know, at least it looks like they are aware of it and (maybe) working on it.

I was experiencing the same issues as outlined in this thread, and yes Doug it is working for me.
I'm selecting one conversation at a time and I don't/didn't at the time have it turned off globally in Preferences - sorry it's not been of help to you, it's worked for my colleagues and I in our office!
