I'm finding in Yosemite Mail that the "Organize By Conversation" view is useless because it is grouping together unrelated emails. I can have two separate threads of email discussion - featuring unconnected contributors - but Mail elects to combine them into a single conversation thread.
How can I stop it doing this?
Has anyone continued having this problem despite switching Mail software?
My mail is grouped 100% correctly online on Google Mail.
However on all email apps it was mixing up my mail.
I started on Spark then moved to another 3rd party Mail app, then tried Apple's own, and this issue was still there.
It led me to look at what is the constant between all the software. I nailed it down to the system clock.
My system is grouping messages incorrectly because I run my system clock +12mins fast (sounds silly but its beneficial to me to feel like Im constantly late...). So the system time doesnt match the 'real' international time, and it creates a weird vortex of mixing up groupings and email trails in incoming and sent messages on all of the applications.
Reverting my system clock to the 'set time and date automatically' setting resolved the issue across all software.
Hope that helps someone out. Was driving me crazy.
I also just had this happen... Literally watched it happen... 2 different e-mail threads became one. I have been using Yosemite for a little while now.
This has been driving me crazy for weeks. Using Exchange in my case. So far no work arounds?
I am also having the same issue. I've tried rebuilding my mailbox as well, no luck.
As a side note, what are good IMAP alternatives to Apple Mail? I may need go think about switching clients.

Using Apple mail and office365. Starting to wonder about switching clients.
You should look at Mailbox, a sleek client. It's still in beta, but works very well, especially with its iOS counterpart.
Other options are Unibox (ok) and Airmail (which I have not tried)

I'm trying Postbox right now, it's not too bad and it is threading my conversations properly!
I was going to try Airmail, but the reviews in the app store on it are really bad.
I wasn't aware of Mailbox, so I'll give that one a try maybe too.

I really like the look of Mailbox (beta) - but I really need something that supports emails other than iCloud and Gmail.
I've tried Unibox, which is ok. Inky is really novel but lacks functionality when it comes to exchange clients.

It's sad that we are having to consider alternatives. Apple should fix this ASAP.
I ended up having to go to Outlook for Mac since I'm using exchange for work. At least the new Outlook (for 365 subscribers) looks good.
Oh, and another fun thing! Mail keeps changing back to Conversation mode, even though I've turned it off multiple times. Jeez!
I'm having the exact same issue. I ended up giving up and switching over to Postbox in the end. Everything works as it should now.
Same problem. I've switched to Thunderbird without issue.

I too have the same issue and have tried al mentioned items. None of them have solved the issue as I still have totally unrelated emails being grouped together. I started ti take a snapshot I them when I do find them in hopes of finding a common visible problem but have not noticed anything so far.
It is VERY frustrating!
Same problem here. I can't figure out the pattern of why some unrelated subjects are grouped and some aren't.
Does anyone have any additional mail plug-ins installed? I'm using Mail Act-On. Haven't tried disabling it yet to see if that helps.
Same problem here and my friend in front of me noticed the same exact problem. With this problem it's easy to miss one email. It was not like this with Maverick.

I reported that issue to apple under the reference 19205301 (that's a bug number)
I'm one of those for which un-checking that box in preferences didn't help.
I'll update that thread when I get anything useful from Apple.
