I've had this issue, since updating to iOS 9 GM-candidate, and the last version of iTunes, and it persists now to iOS 9.0 and iTunes 12.3.0.44 (today's updates).
Clicking 'File->Devices->Transfer purchases (etc...)' does nothing.
Is anyone else experiencing this?
I'm trying to back up a couple apps to my iMac, as they have been taken off the iTunes store, and I would like to keep a backup.
Same exact bug on both my Windows install and on my Mac install. Seems like a new bug.
Thanks god I am not alone. Since updating iPhone to iOS 9.0 and iTunes to 12.3, I am unable to transfer purchased and updated apps to iTunes. I hope Apple will come out with solution.

I think the problem is with the iTunes. so I guess we will get an update soon.
It's a problem with iOS 9. I moved my iPhone 6 Plus back to iOS 8.4.1 and can no longer replicate the issue. Still running the latest version of iTunes (12.3.0.44 64-bit). I've also since read that this was a known issue prior to the official release of iOS 9, irrespective of what version of iTunes the person happened to be running.
Yup. Definitely an iOS 9 issue. Present on iOS 9/9.1 beta and now on the official release.
Had downgraded to iOS 8.4 and the issue vanished. Then upgraded to iOS 9 and it's back.
Wonder if it's just an issue only with those who opted for betas?
No coverage on any tech sites of this issue.

Well I never opted for the beta. Only version of iOS 9 that I've downloaded and installed is the official release. Will just stay on 8.4.1 for now.

Unfortunately, Apple is the new Microsoft. iOS9 public beta was awful. And I see a lot of glitches in the "final" iOS9. Now iTunes. Seriously, this is getting on my nerves...
Yeah but I'd rather something like that than the massive security flaw just discovered in Android. Every iOS and OSX ever released as well as all other OSs have had hiccups. Apple is the new Microsoft! Did you make that up or find it in the book of boring cliches? If it's a bug it will be fixed. It's not life threatening. Or maybe it was intentional.

I am beginning to wonder is Apple is severing the connection with iOS devices to one iTunes Library. Just out of curiosity I hooked my iPad up to a different computer and chose to sync and there was no warning about it being connected to another iTunes Library. All the content was unaffected on the iPad. There was a backup made but none of the Apps were transferred over to iTunes. I also went to the Apps pane and changed the location of Apps located on the iPad and applied the change and the Apps moved.
Not solving a bug that was there in 3 beta iterations including ios 9.1 is not exactly a sign of a once proficient outfit.
And if it is intentional pure genius or pure evil...basis how it pans out and how one sees it.
In my view it's something to do with the trust handshake between the desktop and the idevice.
So a change at either end may solve it.
Well, I tried to downgrade to 12.2.2 and it still does not work. So it might be an iOS issue...
BTW I have apps from 2 iTunes account installed. PEople here as well?

I deleted all my apps from iTunes Library and wanted to Transfer again from iPhone! But the process of 'Transferring Apps' just gets completed in 3 seconds and nothing visually happens. Apps are still not into my library!

I think Apple did it on purpose because now Apple allows us to delete apps from iTunes without causing any change in iPhone or any iOS device syncing with it. I think it is good move by Apple. Now there is no need to have app in iTunes library to have it on iOS device.
No it is not a good move. Having to update every app on iOS devices and on iTunes is simply a pain. Being able to delte apps in iTunes which then does not affect the iPhone app is just stupid. In a case of a backup those apps would not be transfered back to your phone. So having every app installed on your devices in your itunes library is necessary. So it cannot be intentional by Apple and needs to be resolved soon. Havin problems with Apple Music as well I am seriously questioning Apple's QA/QC department. Why is every release creating new problems?
Same here since updating iOS & iTunes.
If iTunes would automatically download App updates it wouldn't be a big deal as I'd disable auto updates on my phone and just plug into iTunes, but without 'transfer purchases' I now have to download everything twice.
