Lot's of people with this problem. Let me add more information to my original post.

using iPad Air, now with 9.1. Still having the problem.

i Use an iPad, an android phone and a desktop to access my talktalk Mail via pop.

On iPad I have setting "never delete from server". I manually delete emails from the iPad after 7 days.

On phone I also have "never delete from server". I do not experience the mail not downloaded problem on this phone. Again I manually delete emails from phone after 7 days.

On desktop I have setting "delete from server after 30 days". I never delete emails from my desktop.

There have been suggestions that the problem occurs if the email has been deleted from the pop server. The above explains that this is never the case for me but the problem persists.

Hopefully this helps Apple if they ever read this.

I'm hoping that this gets fixed in 9.2.

I Also delete emails I do not want, I do this as I read them or soon after. It's the emails I choose to keep, and the emails I send to myself from website articles on tech, health and other topics. Some emails are not affected, but most are - esp those I create/send to myself to keep. I just emailed feedback to Apple on their support page, they do not respond to feedback, and since they can't help but know of this problem, and have not fixed this since it started - what's the point, I agree - we can only hope they keep up with th blogs and find an experienced tech team who know how to fix it, and NOW! Thanks.

For people suffering this with Google mail services using POP account I found the cure. (iPhone 5S ios 9.1.)

Log into Gmail account, go to setting for POP and IMAP.

*** Disable IMAP. ***

You may also like to change setting for leave copy of mail on the server, although I don't think that was the issue.

IMPORTANT: If you access your mail using the Gmail login interface on any app this resets IMAP to on. You need to log back in and disable it again to fix.

Once disabled IMAP the lost mail reappeared again.
