I've been experiencing the same problems that have been discussed here for months. I am surprised that nobody else has discussed this here, but I think that the problem is in the WindowServer process.

When the slowdowns and spinning beachballs get bad, I go to console and find many, many entries like this under "System Log Queries/All Messages":

3/8/16 9:55:39.887 AM WindowServer[204]: disable_update_timeout: UI updates were forcibly disabled by application "Mail" for over 1.00 seconds. Server has re-enabled them.

3/8/16 9:55:49.730 AM WindowServer[204]: common_reenable_update: UI updates were finally reenabled by application "Mail" after 10.84 seconds [0.09fps] (server forcibly re-enabled them after 1.00 seconds [1.00fps])

In my experience, after I restart the system, I have no problems at all. The problems get worse and worse as time goes on. Mail tends to be one of the first programs to act up, and tends to have the longest delay in seconds (e.g. 10.84 seconds in the entry above). But eventually, most apps start giving these messages. This is consistent with the observation by many here that Mail is one of the worst culprits. It also consistent with observation some have made about large log files; these messages get dumped to the logs, sometimes at the rate of 10-12 minute.

When I have Activity Monitor open, the processor time is NOT being maxed out. This is clearly a UI freeze, not an entire OS or kernel freeze, and WindowServer, which manages critical parts of the UI, is the culprit.

Is this a bug in WindowServer? Does WindowServer have its own preferences, and are these bad? Why does the problem get worse with time? Does something get corrupt as time goes on which restarting fixes? I don't know enough about WindowServer to answer these questions, and don't have the time to play with it right now, but I'm hoping that someone out there has the answers.

No, it's not the windowserver process, and as you have given no information regarding what else is going on, I have nothing more to add.

WindowServer is one I had not heard of before. I checked both of my MacBook Pros and neither one even shows any action of WindowServer.

I did a little research on the internet and found these articles relating to this problem on Yosemite. Maybe you have the same problem.

Rich, big thanks for posting this. Since EC has much the same prefs as Yosemite, all those tips were able to be implemented. I seem to notice a difference already. Will monitor throughout the day.

I think i have the same problem with mail, you stated "Try to delete your log file manually in the following folder" what folder are you referring to exactly?

for now I have disabled the mail app,but I would like to perform this "clean up" excuse my ignorance if I missed something. I did do the prompt (Command + Shift + G) I apparently did not do the promo in the correct place.. I appreciate your assitance

I did a clean install of El Capitan with a new SSD and I'm still seeing the beachball but only momentarily and then only with flash heavy sites in Safari. I have a 2012 Mac Mini with a Core i7 and 16 GB of RAM. Although as you'd expect, performance is much better, so much so that I can run a Win 10 Pro VM and it feels pretty snappy. I think the major help was the clean install. The machine is my daily driver, and it takes a beating, lots of mail, Mac Mail and Outlook running at the same time, worksheets, PDFs, remote sessions, online meetings, and the VM.

Clean install isn't ideal for everyone, but for me it's done the trick.

Thanks, when I have a quiet couple days, I'll be doing this. Will be starting fresh with all apps, too. It's really the only way to safely install a new OS.
