My rMBP is a brick now after upgrade to 10.11.2.
It will start up, but no response to dock items, folder icons are generic. Apps will not open. Truly a brick now.

Permissions are not dealt with in the background; they are no longer available to the user to 'fix'.
Do you mean that a user on a multi-user system cannot run repair permission in disk doctor -- or cant change permissions on a file or folder?
I think apple is spending a little too much time on the exterior design & 0 or not enough time on the underpinnings.
Just discovered a problem with Snow Leopard and read only not repaired in any update - in regard to the concept if I am the owner - I am the security officer and should be able to move a read only set of folders and items anywhere I want without them going missing.

I am aware of that and, according to Apple, no longer necessary to 'fix'.
