MY Apple Watch has functioned properly since I have had it. Since the update to 9.3 however notifications that I dismiss from my watch still remain on my phone sometimes just for a few minutes sometimes longer, if they disappear at all.

There's definitely an issue and Apple claims an engineer is looking into the matter. Hopefully update is coming soon to fix the issue because it didn't start until after the 9.3 and 2.2 updates.
That's good to hear, hopefully we'll see a fix for this soon, considering how useful notifications are on this device.
One other thing I've noticed is that it still works perfectly for me the other way - dismissing a notification on the phone clears it from the watch.
Just discovered this issue after updating my phone and watch to the latest versions as well. Hopefully this gets fixed soon. Looks like iOS 9.3.2 beta has been released to developers today.
Hopefully it won't take 2 months for the update because this problem is very aggravating.
Ok I feel much better now, this issue has been driving me crazy and I thought it was just me. It's probably the biggest issue you can have with this setup since one of the whole purposes of the watch is to triage and dismiss notifications without having to do it again on the phone.

I have spoken to senior apple support advisor about the issue and sent Apple feedback. The advisor said the matter would be forwa to an engineer and they would get back to me which hasn't happened yet. If I ever hear back from them I'll post what they say.
Turned my watch off for a few days and the problem returned. Seems like a rather fundamental thing that should "just work". Too late for me to return this silly watch to Apple and get my money back:(
I got an email from the senior chat advisor on Friday saying that engineers were still looking into the problem. Prior to this issue I really liked my Apple Watch. It's aggravating looking at a notification on my watch, dismissing it, and then seeing it on my iPhone lock screen. I hope watch os 2.2.1 fixes the issue.
Sigh...I too have the problem where dismissing watch notifications do not clear my iphone notifications. Unpairing then repairing with my phone did not work for me. I see that only stock apps seem to work fine with dismissing the phone notifications.
I Was finally able to find some time to contact support. Simply put it was useless. I talked to two people and they both never heard of this problem. They told me to restore the phone. I said I already tried that they then said that's all they could think of to do and to go to the Genius Bar
After 2 weeks now and not receiving an answer from the senior chat advisor I sent Apple Support a DM on Twitter. Apple requested the case number which I provided. Apple Support told me to get back with the same senior chat advisor that hasn't provided any answers. Wow. Pretty disappointed at the response I haven't received from Apple. Problem is still occurring with no answers from Apple.
I've unpaired/repaired 3 times. The 3rd time I set it up as a new watch. Each time, the problem eventually returns and affects all or some apps
I've done the same thing. Nothing worked for me either. Apple needs to put out a fix soon because notifications is one of the best things about the watch. I don't want to see the same notification I've dismissed on my watch on my iPhone.
Having this problem too. Definitely a bug! Please fix, Apple! I sent in a request to apple.com/feedback.
hopefully enough people will send feedback and Apple will fix the problem quickly. It's already been several weeks
