MY Apple Watch has functioned properly since I have had it. Since the update to 9.3 however notifications that I dismiss from my watch still remain on my phone sometimes just for a few minutes sometimes longer, if they disappear at all.

Same here. Every notification seems to have cleared on both devices when dismissed on one or the other.
This leads to one of two conclusions;
1) Apple were aware of the issue after all, lied when denying knowledge of it and devised a fix in the latest update, or
2) The way the latest update was prepared coincidentally fixed the issue unintentionally.
Either way, the bug seems to have been rectified with 2.2.1. Happy days!
Its not working for me on Mail though

From what I gather, dismissing an email from the watch without going into the watch mail app does not mark it as read and also does not delete it. It just dismisses the notification.
After the update, all notifications dismissed on my watch are being dismissed on the phone.
I am still having this problem at least with the Medisafe app and I have the most current Apple watch and iPhone OS. It's getting quite annoying.
