MY Apple Watch has functioned properly since I have had it. Since the update to 9.3 however notifications that I dismiss from my watch still remain on my phone sometimes just for a few minutes sometimes longer, if they disappear at all.

Same problem here. I have iOS 9.3 and WatchOS 2.2. I had the final beta for 9.3 and was running the previous WatchOS and the notifications cleared fine. Leading me to believe it's a WatchOS 2.2 bug. I've tried unpairing the watch and restoring as a backup and setting up as a new watch, both did not fix the problem.
Another user has reported the same behaviour.

Glad to know it isn't just me. Hopefully Apple will put out a bug update soon.
I can confirm that unpairing and repairing doesn't fix the issue :-(
Yeah I've done that. Including trying toggling airplane mode. Turning on and off individual notifications Reinstalling apps and completely wiping the phone. It's a software issue for sure

this seems to be a third party app issue. the native Apple apps dismiss on my iPhone after I dismiss them on my watch. I spoke to a support representative yesterday and he said he was forwarding this issue to an engineer. the rep said it would be a couple of days before I heard back from him. Hopefully an update will be coming soon
I don't think it's necessarily third-party apps Native apps work fine but any app in general that comes from the store has the problem Find friends for example is not third party but still has the issue
Not convinced on the third party part. Having issue with stock apps as well, particular example is the email app not setting read emails as read.
maybe your right because as I finished typing my post on here an apple app didn't dismiss on my iphone after dismissing it on my watch. Hope they fix this soon because it's very aggravating
Apple released iOS 9.3.1 and I was hoping that would fix this issue. Negative it didn't.
I am a new Apple Watch user and I am having the same issue. I'm glad to see that this is not considered normal behavior, but I am not glad that it is happening to me. Hopefully we can get a fix soon.
Same problem here watchOS 2.2 and iOS 9.3.1. Tried unpairing and restoring to no avail. Everything was working fine on iOS 9.2.1 and watchOS 2.1.
Also finding notifications are inconsistent when it comes to alert sound on the watch. I've missed a fair few notifications today as they've made no sound.
