Apple Mail is failing to sync with FastMail using IMAP. Most messages sync OK but some don't.
My iPad syncs OK so I reckon it has to be a problem with Mail.
If I force Rebuild the FastMail Inbox (in Apple Mail) the missing messages turn up.
Anybody got any idea what may be going wrong?

Yes, first thing I did was talk to them and they had a few suggestions how to solve the problem (which didn't work).
Because my iPad is syncing OK I suspect the problem is Apple Mail.
I rebuilt my Trash as a test yesterday and before it reported 5815 messages with 0 unread - then after it reported 10670 messages with 49 unread.
When I rebuilt my Inbox it reported 1637 messages with 66 unread - and then after rebuilding 1597 messages with 96 unread (a total of 10 messages less - which is a bit disturbing?).

Try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3.
