I have a reminder notification that I can't complete. It doesn't appear in the Reminders app as a pending or completed item, it just keeps popping up a notification over and over again.
If I hit complete or any of the "later" options, it always comes right back in a couple of minutes.

This works for the past entries but all new entries again start exhibiting the same issue. I have already done it three times and will be doing it, now, for the fourth time. I wish Apple came out with a better solution.
Yeah the solution where you delete the Calendars folder and reset the apps doesn't work for me. I had to just turn off the badge app icon in system preferences -> notifications. But now I won't be able to get any red circle notifications at all. Yay (sarcasm).
Same issue for me. Also got rid of the Calendar Cache and it hasn't been back for a while. Fingers crossed. Looking forward to a bug fix for this. So annoying.

The step that solved this issue was to logout from iCloud and login again. 🙂
You may have already figured this out (I see post is from Oct 2016)...
Need to add a "/" to indicate that destination is a directory (aka folder).
Entry should be "~/Library"
or more directly: ~/Library/Calendars/
This more direct approach will land you inside the Calendars folder, where you could simply delete the contents.
Just got this issue now in Sierra 10.12.6.
I tried out your solution but it didn't work for me. Reminder notification came back within a few minutes.
