Apple just released an software update solving this specific problem.
ios 10.1.1 is more released, it fixes the hrlath data
I also discovered that all my Health and Activity data was gone after I upgraded to iOS 10.1. I read articles today saying that if I apply the iOS 10.1.1 update will restore the data. WRONG! I updated and I am still missing 10 months worth of Health and Activity data! BE WARNED! 10.1.1 MAY NOT FIX THE PROBLEM!
Did you ever get any resolution with this? I'm having the same problem and I've even upgraded to iOS 10.2 and my Health and Activity apps are still showing no data on my iPhone 6.
I still have a similar problem, first noticed with 10.1.1 and remains with 10.2. I did an wipe and restore under 10.1.1 which did not help.
