I recently did a restore of some emails from a Time Machine backup. The restored emails were placed in the mailbox com.apple.Mail.Backup. I no longer need that mailbox but when I try to delete it, nothing happens.
On Sierra 10.12.3.
Any thoughts?

May be a long shot. Quit Mail. Go to Finder and select your user/home folder. With that Finder window as the front window, either select Finder/View/Show View options or go command - J. When the View options opens, check ’Show Library Folder’. That should make your user library folder visible in your user/home folder. Select Library/Mail/V4 and see if you can find/delete the mailbox there.
Earlier I thought another poster said that they had renamed the sub-folders to delete them.
Being overly cautious, I think I'll wait for someone braver than I to replicate your procedure and hopefully report back here.

I had this problem and the method above solved my problem.
I deleted the com.apple.Mail.Backup.mbox mailbox from the folder in the Mail/V5 folder.
Launched Mail and deleted the folders from the sidebar and Voila.

I have tried the solution above, but when I go to Macintosh HD / Library / there is no Mail to click on....
Am I looking in the wrong place?

You are welcome. That is the reason I suggested moving the files to the Desktop and then testing before deleting.
The problem is widespread so you have to assume that Apple is aware of it.
Did you rename each sub-folder to JUST "com.apple" or was it the full "com.apple.Mail.Backup" . I have not tried it but I can't figure out why that would cause the file to disappear.
I had better luck. I right clicked and deleted the mailbox and restarted mail. It has been gone for an hour. Hope it stays that way.
I think there is another solution: I renamed the mailbox com.apple.Mail.Backup, and then I could deleted.
That did not work for me. I wish it did. Thank for posting.
