I think my 2 year old must have been mashing buttons on the Macbook because this morning half the icons from the dock are missing. If I search for the program and open it the icon reappears in the dock, but goes away again when I close the application.

Go to your Applications folder and drag the icons you need down to the Dock. Alternatively, you can launch the application and when the icon appears in the Dock right-click > Options > "Keep in Dock".
