Having the exact same experience here. Without question, this issue began when I “upgraded” to iOS12. This issue has been devastating and needs to be resolved ASAP. I depend upon iMessage and can no longer trust/depend on the tool to send messages to the proper person. In the same way, I cannot be sure from whom texts are actually being sent.
I searched Apple's site and did not see the release notes. The only thing I found did not mention merging message threads. Do you have a link for the more detailed notes?
I've never used iCloud backup, yet the problem persists for me...not sure that is the source of the problem, or a legitimate solution.
Perhaps Wesley meant turning off iCloud Drive, in the past that has been one of the workarounds to avoid things like merged call history with shared IDs.
My “problem people” do not share an Apple ID!
That advice is beyond belief… almost. So how does disabling your iMessage resolve the problem of someone else’s misconfiguration? <looks for head in sand emoji>
Did you turn off back up of cloud completely or just messages?

If the solution is separate apple ID's how do we handle users under the age of 13?
Yep... smillar work around. Same results Only took 2 hours for them to merge here.
I just had my kids log in with separate Apple ids, deleted/added contacts, shut down my phone but the problem is still there.
If they are using the same account for iTunes purchases that means by definition they are sharing an AppleID.
Don't do that.
Why is iMessage combining two contacts into one thread. I can only text back the last one that messaged me. This started with iOS 12
