I see a Notification that a new email has arrived. If I click on the notification pop-up, a window pops up with the email and then closes a second later. If I go to Apple Mail, I see the email appear in my Inbox and then disappear shortly after.
Try rebuilding the mailbox.
If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3. Sierra use V4. High Sierra use V5.
