Can't get rid of it the one unread message which doesn't show in the smart mailbox or inbox general.
Tried marking all messages as read, deleting and remaking, rebuilding mailbox, still the ghost email lingers.
Designer OCD is annoyed.

Make new Smart Mailbox that only includes unread eMails.
Still shows.
That worked. Even though the messages weren't showing as unread in the smart mailbox, when I deleted them the phantom message indicator went away.

what happens if you delete your smart mailbox(es), then restart Mail.
if necessary make new smart mailboxes (the mail itself is never in the smart mail box, only a link).
