I am attempted to bring two microphone inputs into Logic Pro X using a Yamaha MGXU interface. However, no matter how I set up the tracks, both tracks receive input from both mics.
Any help would be appreciated. Thanks.

All you need to do is create two MONO audio tracks and set the Input on one channel strip to L and on the second Audio track set the Input to R.
How exactly are you setting up the tracks? Could you provide a screenshot of Logic's Mixer with these tracks' input slots visible?
I suspect you created a stereo track and the inputs where you plugged in the microphones are the two sides of the same stereo-pair.
Have you switched off the stereo mode on the Yamaha console?
So here's the response from Yamaha customer service. There's $200 down the drain.

Don't have that button, I'm on the MG10XU. After playing with it a few minutes it has both mics coming in on both input 1 and input 2.
