Footnotes

You can do footnotes in iBooks Author by selecting text or a footnote number as both a hyperlink and a bookmark. For example, if you would like to attach a footnote to the word Author in the sentence: "Does iBook Author do footnotes?" you can insert a superscript 1 after "Author" like "Does iBooks Author^1 do footnotes?" and then use the insert pulldown menu to hyperlink 1. After that, use the bottom of the page, end of the chapter or the entire book, etc., type Author and use the insert pulldown menu to insert Author as a bookmark, and then use the Inspector to hyperlink 1 to Author as a bookmarked word. To get back to 1 from Author, this time define Author as a hyperlink and 1 as a bookmark using the insert pulldown menu and link them similarly. Now you can go back and forth between 1 and Author as they are both bookmarked and hyperlinked to each other. The process is a little convoluted, but I don't know if there is any short-cut to footnoting in iBooks Author. Typically, footnotes are maintained on the same page so that one doesn't need to link them both ways, but in case that you would like to place all your footnotes at the end of the chapter or the entire book then linking in both direction will help the reader to go back and forth between the main text and footnote section.
